AWTY (Are We There Yet?) is a system for graphically exploring convergence of Markov Chain Monte Carlo (MCMC) chains in Bayesian phylogenetic inference (Nylander et al. 2008). AWTY graphics are designed to help assess whether an MCMC analysis has run long enough, such that tree topologies are being sampled in proportion to their true posterior probability distribution. To produce plots in AWTY a NEWICK or NEXUS formatted tree file generated by MrBayes or BAMBE representing a set of trees sampled over a MCMC run is required. AWTY provides several graphical formats to display results or results can be downloaded and analyzed using the plotting package of your choice.
